Not separate departments. What happens is you usually have one big department and then have people float in between the playlist computers where the individual stations are set up. When you're dealing with programming like this it can't be 100% automated. Someone has to put the shows in the systems, someone's got to schedule the chyrons, etc. Shit is going to get mislabeled at some point. I worked as an MCO for a while (not for Turner though). Mistakes are guaranteed regardless of the station.

Bc he's not in charge of Master Control. They're dealing with everything Turner puts on the air, not just CN. Also it's most likely not the same person who made the mistake. Aside from usually having multiple people in that department, MCO's such a bottom of the barrel rotating door most people don't stay one (or at least working at a single company) for more than 2 years.

Not a Demarco issue. Blame is solely on programming or master control.
