This whole emo plot with Yukio is entirely unnecessary.  And you'd think he'd be able to keep it together better than this.  But I guess someone as straight laced and disciplined as him just can't handle all the stuff he learned about himself and the order and everything going sideways.

One possibility is due to Rin's case being open about it due to the way he came to them while Yukio's been tested multiple times. Even then, Rin has been locked up by them so sometimes he's only treated as a regular member when it suits them.
