This doesn't make any sense. A sync might break if you lose network connectivity, but an OS update shouldn't change what folders are included in the sync settings.

You can change when a backup is schedule from the Restart Options or change the Active Hours for when you normally use your laptop. As far as I'm aware, there's nothing that forces you to actually use OneDrive, and blocks Dropbox or Google Drive from being used instead.
